I was actually astonished by the question as I had no idea it was an issue. Seems it might be a GSE issue only? I do not use it and the only time I have ever had a follower go afk is sitting at flight paths.

You know normally when you play its only your main window thats in foreground (f.ex 60 fps), while the slaves run at 30 or lower fps in background. On the other hand, there can be times when you always, for some reason, also want a different game to also run at 60 fps, at the same time. Prime example of this is my main healer, which i run on full screen on a different monitor. If i were to run him at 30 or lower fps it would look terrible. So that why i prefere to always have him at 60 fps (the screen runs more fluid, it moves faster, so i can react a bit faster, atleast thats my personal feeling).
There could be some other feature for other things aswell, never thought of it myself really.

The option isn't enabled on wizard-created Character Sets for WoW because it isn't required. The setting itself makes any game window that is not in focus think it's in the foreground so that keystrokes can be sent to it, because some games don't accept keystrokes when they're in the background—WoW is not one of those games.
Since others who do use the default setup (i.e. "Make foreground..." isn't enabled) aren't experiencing the issue you describe, it's unlikely going to change anything. As others have stated, you are the one and only person I've heard report this issue at this time.
