And copy/paste from each of the symbolic folders, specifically the WTF folder from the copies.

That way, you'll have almost all of the toon/account specific configuration on the parent folder.
Run each toon, from the single folder to check it runs from the main folder.

IS Boxer has something called virtual files.
It will virtualize your config.wtf folder, so you can have different options on each toon, with a single install of warcraft.
The different options is the only real gain from the symbolic links.
And with virtual files, you get all those gains without having to mess around with multiple folders on patch day.
I clicked into this thread having read the preview ready to display the small (tiny even) knowledge of ISBoxer I've gained in my 4 days of using it so far, only to find the ever helpful Ualaa has beaten me to it.

Namely, that with virtual folders that ISBoxer allows for, what would be the use of running the clients from different directories?
...for when one toon just isn't enough...

I symlinked my folders last year with keyclone, don't do it anymore with innerspace as there was no benefit.

Just be aware Innerspace will use more resources than keyclone as it sets all instances at the same resolution and you will notice a drop in FPS

ISBoxer doesn't run virtual 'folders' as far as I know. If you want to setup separate WoW folders for use with InnerSpace you have to right click on the tray icon and 'add game' for each folder you're using. After that is done you'll want to go into your characters in ISBoxer and select the new, correct, profile from the drop down menu.

Not exactly related but I'll add it...
If you want to use other monitors that aren't attached to your primary video card you have to go into each profile under IS's configuration and manually choose which screen these game instances will be launching on [Primary/Secondary/Tertiary/Quaternary].

EDIT: I'll leave my post but....Lax obviously answered it up higher. That's what I get for skipping to the bottom of old threads. =\
