You have two options: you can duplicate folders or you can keep the same folder and simply copy your launching app and rename it. I have 4 copies of my executable in one folder called "World of Warcraft #" 1-4. Remember we don't have a registry, so you click it - it runs. This saves a lot of HD space and it shares account info such as prefs, macros, mods, etc, between the clients. One down side I've notice though is that it also seems to use the same interface prefs for that application like size, sound, video resolution, placement on start up, etc. So I end up doing a little dance to get everything resituated after startup. With separate folders you can keep those all distinct so they load the same time (like followers 800x600 in the corners and main 1200x1000 in a large window in the middle). You can also copy and paste info from your WTF folder to the other folders, but that was kind of a hassle and I went to one folder for all four apps. I hope this helps.
