i had that same problem with one of my clone windows, just one, and i went searching around and it was in maximizer...the numbers for that particular window were off by 1, it was like the windows that were working were 800X600 and this window was 800X601 and i changed it to match the others and it worked every since...it also happened all of a sudden for no reason like your situation.
