I don't know the exact command, I have a text file with it saved at home but I'm at work right now. But Chorizo has a snazzy shell script which takes care of it for you, I haven't used it but it's gotten good feedback. As for which folders, it depends on your needs. If you don't care about different config, then I'd say just run them all out of the same installation. I do it mainly because it allows me to have different graphics settings, macros, key bindings, etc.
I recommend doing the data folder primarily. So you'd have multiple copies of your wow installation, but the data folder (the real meat) is a symlink to the primary data folder. Only have to patch ones, all the caching is only done once and used by all the other instances. I highly recommend this for a setup.
Personally, I do the WTF folder as well so that I can define settings more finely across my instances, but that might not be necessary.
