Well, if you are creating a castsequence, it will try to cast the spells in the order you told it to. If your timing if way off and you f.ex included a spell in there, which has a long cooldown, it will stop on that spell and it wont progress untill it becomes available. These kind of spells are hard to use on castsequences, especially if you want to create a reset=target castsequence.
Your best bet is to... find a guide for your class, if need be, like on icy-veins.com, then visit a training dummy. Here you can place the spells temperarly on the hotbar and start dpsing. Just switch them around, untill you have found a rotation that works for you and how fast you are able to regain resources, like "focus". Then, create a castsequence reset=target .... macro, based on your findings. Sometimes it can be difficult to create one, then consider making a reset=combat instead.
Personally i use to create a custom:
1. Single target macro.
2. Aoe damage macro.
3. Instant spells snipe tag on target macro.
4. Mini dps cooldows spells that didnt fit in other macros. If possible, place this within a second step in 1 and 2 above.
5. Mini nuke spell, like a instant heart of azeroth/neck spell.
6. Use major dps cooldowns which has a long cooldown macro.
If, for some reason, a certain spell doesnt work well in a macro, if possible, consider choosing a different talent spell or choose a passive talent instead.
Sidenote: as a hunter, you should consider adding at the top of every dps macro: /petattack ... so the pet gets into action quicker.
Its kinda hard to just hand out a macro, it can depend on your current talents, haste stat on gear and such. Sometimes you could benefit visiting a training dummy to finetune the macros as needed.
On a positive note, hunter is a veeery easy class to figure out, compared to many others.
