Inner Space is going to launch the executable that the Game Profile is pointed at. If you have a Character, in ISBoxer, that is launching the "wrong" game client, then that Character is attached to a Game Profile that is pointing at that game client.

There is no black magic happening here—It's all very straightforward—but I will say that if you are trying to make changes to an existing Character on Step 2 of the Quick Setup Wizard, you cannot make changes to them. Either add them in manually, or make changes to them after the Wizard is finished.
