Issues with Multiboxing BFA

Anyone notice that when you're running wow after the current updates it shows to of them running? I use hotkeynet and when I do a window rename I started having issues and can't move windows around. So I started paying attention to the changes happening and noted it said when I had one wow open it found two. When I had two open it found four and so on. Couldn't find the mysterious ones running anywhere. Any ideas or ways to get around this? It's currently making multiboxing rather difficult haha. Having to window mode all of them and move them by hand isn't that fun.
