Sound Muted on Client after Closing ISBoxer

Is there a config option or a preferred way to exit the clients with ISBoxer to prevent this minor annoyance?

Unfortunately, there is not. If the game you're playing supports a "mute sound when in background" option, then you could rely on that rather than the ISBoxer setting.
