Clicking through the UI

So I am trying to get the super sweet VideoFX viewer/source set up. This is for a 6 client Machariel ratting set up. Originally I had a main screen with 5 tiny slaves sprinkled around it, but am going for the much smoother 6 stacked/source/viewer setup. My problem is this.

Previously, I could not rotate camera angles, move chat or pop up boxes, etc. I COULD click on rats, right click on things in space to bring more choices, etc.

My problem now is when I bring up the Isboxer GUI to work on my video feeds, I am not able to click onto the GUI itself. I hover over it and the cursor remains the Eve box and target sign. Any sort of clicking I do clicks through the UI and into the native Eve Online windows behind it. Is there something I should have unchecked in the setup to allow me to navigate the GUI in game? When I say "the problem now", I mean that I have not ever been able to click onto the Isboxer UI that pops up.
