I use a Razer Naga and i have my number 1 (on the side of the mouse) set to act as Shift and my 2 button to act as Ctrl. I also use a Razor Blackwindow Ultimate. After reading that article you link it seem to happen to people who bind 2+ keystrokes to 1 "macro" button on their mouse..That is not the case with me. Also if windows recognized the button press but not the button release..wouldn't that cause all of my applications to have shift pressed? (notepad and what not); that was not the case with me. It was only happening with the keys that i had added on ISboxer (the keys listed in the 2nd links in my original post).

I went ahead and saved my old keymaps and did a full clear and re-did my keymaps; it seemed to fixed whatever i glitched out. Would you think that when i went to set Shift+MouseWheelUP as a keymap..maybe that is when it glitched and windows never recognized the release of the shift? I did a restart of my comp after making the post thinking my keyboard driver stopped working it and never fixed the problem.
