I just started using maximizer and now I see what people are complaining about. Its a little hard to explain, but I will try.
Lets say you have 5 clients and the hotkeys for them are F1-F5, and the regions are 1-5
Normally when people use maximizer they have 1 large window and the rest are smaller. In this example region1 is the largest.

If I am at region1 and I hit F5 the region5 takes its place as the large window. All good so far.

Now if I hit F4 too fast and client1 is still in FOCUS or the active client, client1 will take the place of what was region4. This is clearly not the desired result as now client4 is in region5 when it should be in region1.

This would also happen is I was to use the mouse to say right click an NPC to get a quest on client2/region2. While client2/region2 is in FOCUS I hit F3, the following would happen.

Basically the problem is the hotkeys to regions will swap them out with the region currently in focus, and if you are swapping too fast it will swap with seemingly random windows. Next thing you know you are not sure which character is in with region.
There are 2 ways to fix this I have found. Wait 2 seconds or more before hitting a region hotkey. Or set region1 in focus before you hit a hotkey. In both cases KeyClone will automatically correct the position of the clients to the correct region. In the situation where you manual set focus with the mouse and the hotkey swaps clients with that region, this isn't an error and might actually be a desired result for some people. Perhaps a "This region is the primary" check box is in order, in the setup. In the situation where swapping too fast mixes up the windows, I can't see how this would ever be the desired result and it might need to be addressed.
p.s. If you want to test this I recommend you do it at the login screen, and just change the account names to 1,2,3 etc.... You will very quickly see how they are moving around when you hit the hotkeys.
