In case you wanted to know, crashing your PC is a function reserved for hardware problems, or drivers. User-mode software like Inner Space and even Keyclone cannot crash your PC -- this is a feature of all modern operating systems.
If your PC crashed you've either got a bad driver (probably video, check for updates), or bad hardware; most typically, the fan on the video card is not pushing enough air to move the heat, possibly because of dust. If that's the case, simply cleaning the fan might not help as much as you'd think (permanent damage can be done to the card anyway). This tends to happen after about 1-2 years of owning a video card, in my experience. With ISBoxer, your video card is asked to do more work in order to provide perfect mouse broadcasting and instant swapping -- meaning more heat. You might get by for a while by not pushing your video card too hard, but if that's what's happening you're going to experience similar crashes when playing other 3D games with or without additional software.
I don't have a clue what you mean by "used about 10 minutes to start" though. If your PC wouldnt start up until 10 minutes later you've definitely got bad hardware.
If you were asking about using multiple folders of WoW, you don't need them but you can just add them to Inner Space via "Add Game" from the IS menu (where you launched from). After using Add Game, close IS and restart ISBoxer for the changes to show up in ISBoxer. Then for each Character, select the Game/Game Profile as needed.
