From what I understand the first time you do any dungeon for the day either via the tool or just the old fashioned way you will get a lockout stopping you from choosing that dungeon again for the day.
However the tool is then meant to ignore any lockouts so that if you get randomly chosen for a dungeon you have already done you can do it again.
