As I dive in and start tweaking and adjusting my setup, I noticed the FTL modifier check boxes, and they have default checks.

Character Sets > [Team Name] > Slots > 1

next to the CPU Cores, is the: World of Warcraft: FTL Modifiers

Left Ctrl Right Ctrl
Left Shift Right Shift
Left Alt Right Alt

I am mostly using out of the box wizard setup. I don't fully understand how these default check boxes interact with my setup.

I use some of these buttons for other stuff, and was just curious if I am doing something I am not aware of yet
