All my guys had extra arena points as well. Best thing to do is buy epic uncut gems with honor, then buy honor tokens from the arena vendor to replenish your honor points. Rinse and repeat until the arena pts are gone - and you should end up with a healthy pile of gems.

This being said... its too late now considering when realms go live all arena points will be wiped .

But... keep in mind for next season ?
