Is it necessary to log out of the WoW clients and restart them when switching between ISBoxer teams? It seems so, but I'm just getting my second team set up so I may have missed something in the documentation.

Yes, close the WoW clients and launch the new team fresh. Switching teams without closing the game may be supported in a future release (there are times when I'd like the feature myself), but I wouldn't say it's high priority
You can actually manage this right now however it requires a lot of careful planning and loading/unloading of keybind sets.
