I had this same issue. I would guess that you have Keyclone set to auto-add the "WOW" windows. What happens is sometimes it will add an "empty" window. The only way I could remove the issue from happening again was to uncheck the auto add and add the wow windows manually. Works fine now, take a little longer as you have to add the windows, but the F keys will work.[/font]
This would indeed appear to be the problem. Had to go back to the keyclone website to figure out how to add windows manually...A mild pain to do it that way, but oh well...Thanks!

EDIT 27 July 2009: Yup Keyclone was showing 4 wow windows when I was only running 3 instances of wow...how strange...I wonder if Mr. Keyclone is aware of this issue?

the auto-add feature will add any window that has the same title.

if you are launching your wows using a desktop icon, when you select it, that title will be grabbed by keyclone for the desktop IE, as the name on the shortcut becomes the title.

you can check the 'exact match' and then tweak the shortcut name... or better yet, use commands to launch your wows and uncheck the auto-add capability. there is no need to manually add a wow window.

Exact match is checked AND the icon names i use are wow1 thru wow4. Launching any one of the icons by itself causes 2 World of Warcrafts to appear in the keyclone window. Considering the icons launch the launcher program, could the launcher program be causing the extra window somehow? I thought about using keyclone to launch wow, but I do not always run all the copies of wow..often I run one or just 2. I guess the launcer program probably is not needed really, I just use it because it seems like if Blizard went to the effort to make it, it must serve some purpose I am unaware of.

Edit: Just put copies of wow.exe into each symlinked wow directory (also named wow1 thru wow4) and then pointed the icons (still themselves named wow1 thru wow4) at them. launching any one of them still causes 2 World of Warcraft to appear in the keyclone window. It would appear I am stuck with adding manually. *shrugs and sighs* I really used to love the auto add feature. Oddly enough the problem did not appear until I upgraded keyclone from version g to the current version.
