I don't know what "discrepancy" you're describing though, if the screen size in ISBoxer isn't your current resolution/screen layout, you can create a new window layout that has the right sizes, or in the Computer box on the right hand side in the region editor panel, select Current Computer and it will update. This is using the predefined computer option on the drop down menu. I changed to current computer and there was no change in the total size of area covered by all regions, despite having a 2560X1600 monitor.

I had not previously setup my computer as I box on the one machine, but I decided to do so in order to specify my screen size. I changed the properties in //display so that screen boundaries and screen maximum area both showed 0,0 2560,1600. Unfortunately when I initiated my character set now, my windows were all oversized and did not fit on the screen.
