I'm no expert on this, but as far as I know, boxing software needs to have windows to send commands to. When you make one of them full screen, then it looses it's hook to that window as it's no longer a window. I started out by playing with my main toon in windowed mode still, but made the window cover the screen, it wasn't long before I discovered it was more of a pain when trying to select quests etc
