Howdy Joe,
how are you going into full-screen mode? if you started your wows with keyclone commands (wow1;wow2), then switched each to full screen mode, not recommended, then the wow window keyclone was using was destroy when wow went fullscreen. as such, keyclone doesn't have any windows to pass keys between.
two things, first, keyclone commands are really meant to run your wows in windowed mode. if you do not enable the maximizer, it won't force the issue...so you could be ok. second, odds are you unchecked the auto-add-windows-titled ... go ahead and leave it checked. that way, if you go into full screen mode, or whatever that forces wow to destroy and recreate the game window... keyclone will pick it up and put it in the list.
also, if you are on vista, please make sure to run keyclone as administrator (not just logged in as, but right-click/run-as-admin)
