Somehow, it updated wow2 launcher and wowexe, but not wow1 launcher and exe.
Odd since wow1 is the main folder and wow2 is the symbiotic folder
Not sure exactly what you're saying, but the patch semi-killed my warcraft install. Specifically, it deleted my junction point (I use Windows XP x64).
I have 5 instances of WoW, each on a separate drive, and use a separate SSD for the Data folder which is junction-linked to all 5 instances.
I ran the update on one copy of WoW, which appeared to succeed fine. On running WoW.exe, I got an error message however about an MPQ file. Repair.exe told me my install needed to be reverted first, then gave me the good news that I would need to reinstall.
Fortunately I checked the contents of the WoW folder and noticed that the Data folder was gone. It was still present on the SSD drive, so I just re-junctioned and everything started to work OK.
After that I was able to do my usual copy of all folder contents except Interface, WTF, and Data from the patched WoW folder to the other 4 and I'm back in business with 3.0.8 up.
I suspect it might have something to do with renaming/moving of the Data folder as part of the patch. Or possibily it was just an idiosyncratic thing on my PC.

Not sure if this is what you did, but what I do to update is run wow.exe only on my primary wow folder, let it update, then simply copy launcher.exe and wow.exe to my 4 clone installs (which have junction points). This is all that is needed due to the fact that everything in data is already updated from the primary install.

I had the same experience as emesis - my junction link to Data was gone. I copied all contents from my main wow folder to all my clones and re-established the junction link. All's good thereafter.
If it makes you feel better:
The patch nuked my install.
So I decided to go back to Vista.
That took forever to install.
Then WoW took forever.
Then the computer started crashing like crazy.
Many driver updates and reset button presses later, it turns out the hard drive I put the fresh install on has issues.
I dig out some more hard drives, reinstall Vista again.
Reinstall basic software, Windows Update, reinstall WoW again.
Still re-patching.
It's been...uh...12-14 hours. Happy patch day!
(At least 3.0.8 has enough shaman love, bug fixes, and the vehicle fix to make all the trouble worth it!)

edit: this sucks, I hate patch days. It still wont let me update my primary folder and the data folder seems to be fine, all my junctions are still set up too.

i can hit "okay" and then sign in. it allows me to and then it says patch required and so i hit "restart". The patch downloads in an instant cause i already downloaded it once.

however looking at my wow.exe shows that it is 3.0.3.9183 so i am really confused. my wow.exe is what it is supposed to be but it says it is not. i have linked files but this is my main directory and the one all others are linked to. this main folder is wow1. i noticed that somehow wow3 had a 3.0.8.something wow.exe and thinking that this might be the problem i just copied the main wow.exe from wow1 to wow3 so that both had wow.exe 3.0.3.9183. i then confirmed that all the wow folders had this wow.exe. I ran the whole sign in again and got this error message at the end (i got the same odd message at the beginning of the sign in screen) This update requires "World of Warcraft" version 1.0.0.0.
i used the wow repair function and before i used it the wow.exe said that the last date modified was a date prior today. after running the repair it said that wow was repaired and the date modified was changed to today. when i went to run wow i got the same initial message and the same message about needing version 1.0.0.0. what is that and how do i get it? my version of wow.exe says its wow.exe 3.0.3.9183
I checked my data file and it is not blank.
Anyone have a walk through that i can use to straighten this out? Worst case senerio how to i get it running again?
