Howdy crippen and welcome to the forums!
ignore the in-game resolution that wow shows, it comes from a set list. when wow starts up, it uses the game resolution from the config.wtf file... otherwise, odd aspect ratio, like those found in 5 region layouts, wouldn't work properly.
as a suggestion, if you wish to pip swap your wows, you will want to make sure you keep the aspect ratios the same on all regions. to do this, first make sure the game resolution on each region is the same and then make sure the dimensions of the region are set to some multiple of the game resolution.
also keep in mind that your do not have to select a game resolution for the region from the pull down in keyclone. you can type any resolution you wish into the field... just make sure it's in the proper format (ie: 1440x900 ... no spaces, and a little x between the numbers)
you may also want to check out the maximizer layout samples on the main site:

if you have any other questions, or would just like to bat around a few ideas, please feel free to drop me a note.
have a great weekend and welcome to the addiction,
Rob (keyclone developer)
