It might become so that macro's will be stored server side, but if blizzard is to make a change like that, I would deem it very likely they would increase the number of possible macro's as well as the max length of them.
That very well could be as well, but certainly you won't have near the capacity that trinity bars gives you currently. but at the very least it is something to be aware of and possibly plan for.
