I'd say it depends on the server. If I were to choose again I'd try out both horde and alliance on the server of choice, and decide based on the general maturity level. BG's will bring out the worst in people and may serve as a good way to see how friendly and mature people are - at least to some extent, but of course there's always the issue of sample size.
If the only difference between PvP and PvE was whether it's possible to kill the players of the opposite faction, I'd say definitely PvP. However it's not. I've been on a PVP server for most of my time /played and I like that aspect, but what annoys me is the "exploiting" of game elements. People trying to kill you in towns by standing on a roof where the guards can't get to them, but if you shoot back, guards will attack you and stuff like that. Sure, you can do it right back to them, but I've never been able to see the fun in that kind of gameplay. Another annoyance is players of the opposite faction sniping escort quest mobs and stuff like that. It's not gamebreaking in any way, just something to keep in mind.
