Okay... I just got it to replicate your problem.
I am pretty sure that the "regions" that you named in maximizer do NOT match the regions you are assigning in your command editor. Double and triple check that for me.

Both Auto-Add Windows Tiled and Auto-Add keymap are both unchecked. Not sure which you were referring to, but none-the-less, they're both unchecked.
I can't figure it out either :(
I've triple and quadruple checked, I even renamed them just to be sure, and it's still doing it.
Anything else that could be the problem?
well if that is true and maximizer is enabled on you maximizer page... then... your keyclone installation sounds borked. (borked is a technical term)
Delete the keyclone.ini file in your keyclone directory. And try again.
It's the only thing I can think of.... I am sure KC will correct me though.

seriously I got mine to exhibit the same exact thing.... piled one wow on top of another and put them in the ugly windows boxes. This was due to the fact that the regions were not named the same thing as what I was pointing to.
So it is very clear to me that your problem lies in maximizer somewhere.
After deleting the .ini file you did re set up your maximizer regions right? (I'm sure you have). no extra spaces in any of the region names? (I am sure there are none)
I dont' know what to tell you except delete the whole thing and re download keyclone and start over.
I know that is not what you want to hear.
You ARE running keyclone as administrator right? Cause you are using Vista if I remember correctly. On Vista you have to run KC as administrator.
I set up maximizer, made sure the region names matched exactly in command setup, no spaces in the names, and still it comes up with the ugly boxes.
I will try re-downloading KC, see if that works.
Hopefully it does =/
I can provide screenies of the new KC regions/commands if it still doesn't work.
PS; I'm running XP Pro.

Just so there's no confusion, the user name field is filled out, I just edited it for obvious reasons.
Last couple of things and then you are just gonna have to wait for KC... haha.. sorry.
Your system tray doesn't show more than one Keyclone running does it? (doubt it but just checking)
What are you using to skin xp to look that way? Third party program or XP itself? If a third party program you might try disabling that.

That solved the problem.
The program I use to skin windows is called WindowBlinds. This, apparently, was preventing my windows from maximizing into neat little borderless windows.
Might want to let people know that this is an issue so no one else has to spend hours screwin' around with KC like we just did, lol.
Anyway, thanks a ton man, I appreciate it.
Oh, and one more thing... I'm guessing the only way to have the WoW windows in front of the taskbar is to hide the bar?
