In terms of BG's what spec are folks running their Pally in?

I only do AV, as there are lots of hate and blame, with a group for 40, you are less noticeable. I spec one protection, and four retri. I have the glyph for heals with melee hits, Glyph of the Battle Healer (http://www.wowhead.com/spell=119477) on all of them.
I modified the priority system (pally+4DKs Mosg2 system/Ualaa's guidance) for one button spam. I still cannot defend towers or bunkers, as I still have not learn how to get them up there and dps without melees being separate or stuck somewhere...if there are veteran pvpers here that can provide guidances on this, I will greatly appreciate it...:)

If you're doing just the Pally...
Probably go with Random, and run as Holy since that is the spec the Pally is in on the team.
Random, because you get 100 Conquest for your first win of a day.
And 50 Conquest, for each subsequent win.
So you'll cap your Conquest Points, if you play enough games.
In general, most of us win about 50% of the random matches, when 1-boxing.
If you're running with your team...
You're 5 players in one place.
So in general AV and IoC are the best.
Because 5/40 = 1/8 = 12.5% of the field.
Compare that to any 10-man, and you have 50% in one place.
Once you have some gearing, EotS has the highest win percentage for my team.
The new 'Power Ball' seems to be very boxer friendly.
WSG is very off and on; if you play on their half of middle and farm the middle, but take care to kill their flag carrier every time... you win, if the others on your team can return the flag even once.... but the match is useless if your team cannot run the flag, because your team cannot intercept their carrier and return the flag yourself, and if you hold the flag indefinitely you cannot use BoP/Divine Shield (or you drop the flag) and eventually you get so vulnerable you can be one-shot.
I generally avoid Strand of the Ancients (because you start split on offense, and often have a hard time getting the team together and then off of the beach).
