I can't tell if it is ISboxer or some other addon, but for some reason whenever I select a quest to track it will only tack for about 30 seconds before the tracking window disappears and I have to reselect which quests to track.
Any ideas?

ISBoxer doesn't affect it. Jamba recently implemented some new quest tracking features though
There are a few 'chat' addons that haven't been bug fixed yet for the latest patch, 'chatter' being one of them. In my case it destroyed the blizzard tracker, the jamba tracker, and generally screwed up lots of things, until it was disabled.
