The Key Map toggle does not automatically handle any custom keymaps you make. You'll have to add the action to disable and enable those to the toggle. If you go to the keymap "ISB42 - Toggles" and look at the mapped key called "Activate Maps (all windows)", you'll see the first step is set up to disable key maps and the next step has actions to enable them. You can copy an action to disable/enable a key map and change it to target your custom key map.
However I am slightly hesitant here. Do you have hotkeys under your class specific keymaps? Usually with the pro-system you'd have the hotkeys in a keymap all the character share (e.g Combat hotkeys) and those keys would get virtualized to class specific versions.
I.e.
"Amazing Spell" in Combat Hotkeys ---> All Characters do "Amazing Spell" in Virtual Combat (which is more or less a place holder with no actions in it) --> "Amazing Spell" in Virtual Combat gets changed to "Amazing spell" in your hunter key map for all your hunters, or to "Amazing Spell" in the shaman key map for all your shamans. etcetc.
