When I dismiss keyclone GUI, the process remains. Is this the expected behavior? If so, does a mechanism exist by which I can suspend key transfer between WoW processes?

yes.. if you hit the 'x' in the upper right, keyclone will close to the tool tray. this is fairly standard behavior for background/tooltray apps... as keyclone is expected to run behind the wow apps.
as for being able to suspend key transfer.. yes, that is known as 'override' and there are a few flavors of it.
the default hotkey for general override is PAUSE do-not-pass override does not have a hotkey defined by default, please check under keyclone/ setup/ override settingsif you have any other questions or comments, please feel free to drop me a note (<<< does anyone ever read this line??)

What if he means it's still listed under Processes in Task Manager but it's not actually running/available to use? I have that happen occasionally, if I close Keyclone it'll play it's little sound effect and my mouse will hang while it closes for 1-2sec normally, but sometimes it hangs for MUCH longer, 5+ sec, and in those cases only the Keyclone.exe process is still in taskmanager, but otherwise it's not running. However, I'm still using a 2monthold version of keyclone(1.7f or so? and yeah yeah I know rob ;) it ain't broke so I ain't fixin it yet and the new features aren't ones I need yet lol), and it's only a minor issue post-play-time, I just end process and it's all better.
Just throwing out another perspective is all ;p
Edit: Also, regarding the X to taskbar thing...that's what the little _ button is for, quit giving it's job away ;) _ minimize, Square to maximize, X to close, simple as that.(And that's how it DOES work in my version, and I'm not complaining either way :p)

oops.. my bad. just downloaded and ran to verify...
yes, the x to close and _ to push to tray was changed ... the x does close it entirely now
(change was requested in the early fall... totally forgot)
