I would like to make a suggestion for Keyclone, I think it would be super cool if you could have maximizer/pip profiles. So if 2 of my toons instead of five I could use a profile that would give me bigger windows. I could give other examples but you get the drift. Any thoughts?

unhooking all the settings from one profile and hooking up all the others would be a fairly big issue.
you could just make another keyclone directory... with its own settings, separate from the original.

What about something like Xperl uses, a checkbox called "Save settings per char" and once checked, it enables a dropdown box/list with each char's saved configs or seperate, custom-named manually-Saved Profiles, and Save/Load/Copy/Erase buttons below that, and you'd basically pick the setup/profile and hit Load or Copy to copy it to your current window or load WoW with that setting

if you want to change profiles on the fly, then you'll have to unhook the previous settings, and since that wasn't the plan from the beginning, that would be a bear to implement.
if you wouldn't mind restarting your keyclone... then the multi-directory solution would work for you

Couldn't you just create different "commands" with multiple regions and launch whichever commands you want?
For example I use Main and Alt for Region0 and Region1 (one per screen). You could create multiple regions, set up a command for each one, and only launch the ones you want.
Then when you launch keyclone you'll have the Connect button with the drop down that you can use to launch the game.
Main;Alt
C1;C2;C3;C4;C5
P1;P2;P3
etc etc
