Hello,
Is it possible to do the following.
ISBoxer WoW with character virtual files have all addons enabled. This is how I want it and is working fine.
Then if I want to play normal WoW outside of ISboxer I would like to disable isboxer and jamba since I dont need them if I'm only playing one instance? I know I can click them off and on however I would like to have this captured so I dont need to do this everytime.

one way to do it is copy your WoW folder and play with that copy, different launcher and all

You can disable certain parts of Jamba if you so choose to not use those features. But if you have the addon entirely disabled on your slave accounts, then they won't communicate their status to the main client, nor will they automate join group either, at least I think that is what they will do. figure out the parts of Jamba that you don't consider necessary and then just disable those specific items in the addon page imo.
still a seperate folder path is a great way to start also IMO

Get Addon Control Panel; you can use it to make sets of addons (like profiles) and quickly swap between them.

You can virtualize whatever files you want.
The wizard virtualizes the Config file for each of your toons.
I remember a thread from a ways back, where someone wanted to virtualize the data file portion of... I believe it was Auctioneer.
You could virtualize your PitBull unit frames.
If you wanted one version (the default saved variables) for one-boxing/raiding and a different version for boxing.
Not sure about which addons are on and off, by default.
But Profiles with Addon Control Panel looks to be an easy option too.
