When my team mounts up and runs off, my fifth slot keeps running off by herself for a short while. Reloads and isboxer reloads do not fix this, nor does adding /follow tankname to the mount macro.

Does the Slot: 5 character have issues with follow, aside from when mounting up?
What are you using for follow?
Straight IS Boxer, or Jamba, or the wow follow command?

isboxer and jamba... she's not just not following, the run mouse commands seem to be broadcast to her briefly? she actually runs off!
This doesn't sound like something ISBoxer would be doing on its own and I'm not sure what a reload would do to fix that ;)
It could be a key binding conflict though; you'd have to show your config for me to be able to diagnose that. Instructions to share your config safely: http://isboxer.com/forum/viewtopic.php?f=18&t=13

Does isboxer have any sort of key event log, I don't use it? If some sort of a event went to the client.

..... it was sending next click to whyx. God knows why! I could have sworn I had checked for that three times.
Silly whyx.
I had lots of problems with using my mouse device and the Mouse4 Mouse5, etc etc buttons. I used the same commands, and just swapped the keybind from the mouse to the keyboard.... no issues. I chalked it up to IO lag from the mouse.

Lately, the last month or so... I've had my mouse repeater enable, when I don't think it should.
So I've added: Repeat Mouse > Off > Target: All With Current to the mapped key that is run when I switch characters.
