Ive had a problem with my 4th accounts window resizing itself. If I make a new keymap or anything in the toolkit, and send it to Innerspace, ISboxer will say something along the lines of changing the resolution of that window for optimal settings....I hit ok to let Isboxer do it...and my 4th window ends up with black borders on each side and the windows size will be off a bit. The mouse cursors will not line up across the screens. Now, thanks to Mirai, I can erase the wtf file in the wow folder of that particular toon, reload innerspace and play...but if I make a new hotkey....I gotta do it again. Anything I can do to make a permanent fix of this?

Well basically it's caused by having the same character in different character sets that have different windows layouts. Like I have a toon in my 5 boxing character set with the 5 windows layout- and that character is in another set say dual boxing with only 2 windows layouts. That's the cause of the problem from the explanation Lax gave.
Since I don't switch out character sets I made a backup of my multiple sets then just created a new one with only the set I actually use. That's my caveman approach- made a backup and deleted all the other sets except the one I use and saved . Then ISboxer will offer to fix your resolution after you export to Inner Space- say yes then change your ingame res to the one ISboxer recommended.
Another caveman approach of mine- the window that is messed up change the resolution on that window to something else then logout. Then log back in and select the resolution you want and it should fix it.
Lax's solution:
If that's the case, you can work around it by using a different Character in ISBoxer -- using the Quick Setup Wizard you would change the "Display as" name before clicking Add (instead of double clicking it, just click it once, change the display name, then click Add).
Knowing Lax he's probably already posted in this thread before I could type it out, lol. You can always goto the ISboxer web chatroom for live help.
