Ok so I am new to the whole multiboxing thing, Qman got me interested and so I set myself up last week and my 5 Troll Hunter team is going well.
I did plenty of reading on here, watched a bunch of vids and I seem to have the basics (And some of the not so basics) down, but I figured I would ask if there is any areas people can recommend I work on now before bad habits really set in. Or if people can think of anything I should change or add to make my life easier.

So my setup, 5 boxing on 1 machine, using keyclone, 2 Monitors (1 for main toon, other monitor has 4 toons using pip)
Using whitelist in keyclone currently passing 1 through to = , F1-F12 , [ and ]

F1-F5 activate my various toons to my main screen and at the same time activates macros on all the toons to change who is the leader is in jamba as well as who setting everyones focus to that new toon. I was using a simple macro (/target focustarget) To get all my toons to target the same target as my main toon but this proved... unreliable at times and would cause my guys to attack random targets at times. So now all my target based attacks have a macro
#showtooltip
/target focus
/assist
/cast Spell of choice

F6 is set on all toons to interact with target (For getting quests and using vendors) F12 mounts and F11 hearths. 7&8 are on round robin for certain traps and later on pet abilitys.

So my questions are, what have I missed? What can I improve?

Things I will be working on later
Working on my movement a bit more for when I hit BGs
Setting up some way to give 1 slave of my choice a target so I can quickly give them all different targets for CC.

First off, welcome to Dual-Boxing.com

I personally prefer a blacklist of things to not pass, to a whitelist which will only pass certain things.
With a blacklist I got by quite well by not passing F1, Tab and NumLock.

Ultimately you add as many keys or combinations to either list as you'd like.
In my case, I use a ton of hotkeys and find not passing a smaller number of keys easier then configuring a much larger number of keys in which to pass.
Playing 5x of the same class can greatly alleviate this.
But I would think you'll want more hotkeys with even two classes, or especially so with a tank + healer + 3x dps.

Hunters are a little easier then melee, but a little harder then casters.
They will automatically switch to melee swings if an enemy closes to melee range.
Once you take a melee swing, follow is broken.
Jamba has an option for strobe following, but strobe makes it quite hard to position toons.

Definitely grab the addon Jamba.
It makes so many boxing things much easier.

Look towards putting some spells on round robin.
For example, you can make Concussive Shot on a round-robin.
Make macro's like this...

Hunter 1
#show Concussive Shot
/Assist [target=focus]
/castsequence reset=20 Concussive Shot,,,,

Hunter 2
#show Concussive Shot
/Assist [target=focus]
/castsequence reset=20 ,Concussive Shot,,,

Just move the comma's down for each Hunter.
On the first click Hunter 1 casts, and the others are on comma's (no action).
Etc...

For your dps, I'd really look into "Click Castsequences".
There are a lot of them floating around, and they greatly increase your DPS when boxing.
