I'm going to mention something I haven't seen mentioned anywhere else.
I was trying to bind something to "e", which is normally "strafe right".
I went through setting it and saving it multiple times this past week and it never seemed to stick. Finally tonight, I unbound it from the regular interface, saved it and it remained saved...finally. I never had to do this with binding to F1-F4, although it would sometimes save and sometimes not.
So, if you're having trouble saving bindings, try unbinding those keys through the normal interface first.
