I am having some trouble setting up my mage/hunter combo properly. (mage is my main)
more specifically I am having a hard time with autoshoot on my hunter. Should autoshoot be set to its own key, or should I just try to avoid it all together and use a spell like arcane shot to invoke autoshoot?
Also if anyone else has any experience playing a mage\hunter combo and has some helpful tips or macro ideas I would be very grateful if you would share them.

That is kinda what I have learned.
I just wondering if its an acceptable practice (when dual-boxing) to have your mains hot bar (1 through =) and then hot key your follower's hot bar with CTRL or ALT + 1 through =
Maybe there is a better way, please provide opinions/suggestions.

My hunter had arcane shot on a separate key. Autoshot was on a macro something like this:
/assist focus
/stopmacro [noharm]
/cast hunter's mark
/petdefensive
/petattack
/startattack
Worked like a champ.

mm.... shot rotation macro?
look on the hunter forums, they're all over.
bind it to a key thats empty for the mage, chose a finger that has already built the proper muscles required for button mashing, and mash away.

I would think if you want to use shot rotation effectively, making hunter main would make that a lot easier. As a 70 hunter, I tried dual boxing two hunters, my own and a friends. While rotation on my own worked like a dream, even with the same gear (guns, ammo & pouches) the follower soon lost sync.
That could be in part due to latency, my own is often too high to be much fun. But its something to think about.
The other thing to think on, at 70 my pet can't keep aggro from me, unless I FD pretty often (21/37/3). If the idea of dualing these two is to have the pet tank, the Mage will have to lower its DPS by quite a bit to keep the hate down. Or the pet will lose aggro. And while I'm not a BM Hunter, I play with one regularly (better gear than me too) his pet is a better tank than mine, it lasts longer and keeps aggro better, but it can't keep the agro off a high DPS mage.
((Note: Most of the above is based on single boxing with my guild.))
Try to invoke autoshot with the greenish sting (serpent), that usually invokes autoshot and its better to have that one up at starts anyway (free extra dmg = jummy)
