I believe Emikandi and I are exhibitting the same phenomena.
IS does not appear to pay any attention to the Virtual Files when loading each session, although it does somehow manage to update the Virtual Files it creates with accurate information.
To clarify, using eq2_recent.ini as the example:
Right-Click Virtual File in the Top Sub-Window and select New Virtual File
Rename the newly created Virtual File to "eq2_recent.ini"
Highlight the Virtual File eq2_recent.ini and drag each of your characters from the Top Sub-Window to the Bottom Sub-Window
Highlight each character in the Bottom Sub-Window and change the name of their file to something unique. I named mine eq2_recent_a.ini, eq2_recent_b.ini, etc...
Save and Push to IS.
This is what I have done and it doesn't work. Do your sessions save the correct Username, fuzzy?? I'm going to browse the IS forums for an answer, although most of their stuff is WoW related.

It looks the same when you do it as you posted above, but I think you have reversed some of the steps in what I posted:
In ISBoxer, open you file with saved settings and right click on the Virtual Files menu item.
Click the New Virtual File link, and name the new file "eq2_recent.ini".
Then expand your Characters menu item and click on the first Character.
I messed this up a few times by clicking on the wrong thing..but.. From the top menu..with your first character name highlighted...click and drag the new "eq2_recent.ini" file to the lower window where says "Virtual Files".
You will probably want to delet the virtual file you made first and make sure it's not on any of the characters.
Also..what version of ISBoxer are you using, just so I know we are looking at the same thing? I'm showing Beta Build #32.
From the top window, if you click on the Virtual Files menu item once, it will give you this text:
"This item has no properties in this context. You can right click this item to create a new Virtual File. <snip snip snip> To make use of a Virtual File, first create the Virtual File here with the original filename, then add it to a Character (open the Character, then drag the Virtual file to it). Then you can set the final filename by editing the Virtual File in that Character's page".
I think the part where you went wrong was dragging the Character to the Virtual File instead of dragging the Virutal File to the Character.
So from the top window:
Right click Virtual Files and select New Virtual File.
Rename the New Virtual File to eq2_recent.ini
In the top window, expand the Characters menu by clicking the +.
Click the name of your first Character, and it should display a menu on the lower left window that has a empty Virtual Files item in the list.
From the top window, drag the eq2_recent.in file down to the new Character menu in the lower left window, and drop it on the Character's Virtual File item.
From the lower left window (this should still be the first Character highlighted in the top menu) click on the new eq2_recent.ini item under the Character's Virtual Files link.
Example of what the lower window should look like:
- Character_name
-- Action Target Groups
-- Key Maps
-- Virtual Files
--- eq2_recent.ini
To the right of the lower left Character menu, you should now have an entry box named Virtualize as. In the box, enter your incremented, new file name for the ini file.
Repeat steps 4-7 for each Character only changing the new file name in step 7.
Save your changes to a backup or just save. Then export to InnerSpace.
Give that a shot and let me know. We may have to drag Lax into here. It is a little confusing to be able to do it both ways IMO.
