Ok well, my brother just made an account linked to my account with RAF and he's now had to go away for a week and I'd like to get a quick headstart on leveling us to atleast 30-40 in the next few days. I tried loading 2 wow's and just doing the starting areas which worked out fine I guess but rather annoying to be switching windows all the time to take quests/target mobs/attack so then I thought of boxing.. What software would I need just to get it going smoothly? I tried Keyclone a few weeks ago but kept running into problems (Especially since the mouse doesn't run on both screens too).
Keyclone should be all you need for what you are trying to do.
Being new you should definitely read the stickies before posting.

Just a quick question, are both of the accounts in your name? If not it is strongly strongly advised not to multi box with them, account sharing is against the rules and multi boxing will bring a lot of attention to your accounts and if your reported while doing it and a GM sees that the accounts are in different names you will get both accounts banned. It would be better to just wait until your brother gets back and you can both play together and level up super speed, RAF will get you to 60 extremely quickly, so Multi boxing other peoples accounts = bad, waiting for account owner and leveling together = good.

But, is there any program that allows my mouse to run on both windows?

You can't use the mouse on multiple windows from the same computer, but if you're using more than 1 computer then there is a program that i think will allow you to broadcast your mouse, i think it's Synergy but I'm not 100% sure as I use 1 computer. For one computer since it sounds like you already have keyclone i suggest just sticking with that.

If one is following the other, use Keyclone's Do Not Pass feature to keep WASD, /, ENTER and some other ones from being transmitted to the following toon. That way you won't do the same actions with both when trying to reply, etc...
Using WASD, you can move your main toon all around, and if you need to swap to the other one, it should only be to quickly loot something and roll on. You can then use arrow keys to move 2nd toon when in that window. I usually use my main to drag the ones following her within loot range, loot on each in their windows, and move on. It doesn't take very long and with MAXIMIZER built into Keyclone, it's easy.
Also, go to the addon section of the forums and check out JAMBA, it makes life very simple to get/complete quests and follow.
